But polio? No. My colleague Juliet Morrison was making EMCV-polio chimeras and made an entire library of them in a third of the time it took me to clone RV1A. At first she said it’s because she’s better at cloning than me (she is) but then I said let’s see if you can do better.

MDA5 binds long dsRNA and is activated during viral infections like #SARS-CoV-2 and EMCV.

Using iCLIP to sequence MDA5-bound RNA during infection, we found it overwhelmingly bound human RNA. This RNA was mostly intronic and near repetitive elements like Alus prone to forming dsRNA.

Many RNA viruses use programmed -1 ribosomal frameshifting as an essential gene expression strategy. Cardioviruses (e.g. EMCV, TMEV) are the absolute masters of this, causing ~85 % of ribosomes to 'slip' into the -1 reading frame.

Critically, when ANXA2 is absent, cells fail to induce strong innate immune responses to virus infections such as #westnilevirus #EMCV and #influenzaA. Amazingly, cells hardly "realize" they are infected with West Nile Virus if ANXA2 is absent!

Since MDA5 operates in the cytosol, we looked at cytosolic RNA during infection.

Total RNA-seq showed both SARS and EMCV trigger a surge of aberrant cytosolic RNA, including intronic & transcribed upstream, downstream, or opposite annotated genes. Basically, weird RNA that shouldn't be there!

This is a hugely impressive and long-anticipated structural analysis of the ribosomal 48S pre-initiation complex formed with the EMCV IRES. Just a shame that PTB1, one of my favourite proteins(!), is not visible in the structure.

RRID:CVCL_1915 was used by the authors of the Journal of General Virology paper "The EMCV protein 2B* is required for efficient cell lysis via both caspase-3-dependent and -independent pathways during infection". RRIDs like this improve reproducibility in scientific research.

Loss of cellular RNA homeostasis contributes to MDA5 activation during virus infection
Previous studies of RNAs binding to and/or activating MDA5 relied on recombinant or overexpressed protein40,42,43. To identify RNA ligands of endogenous MDA5, we screened cell lines for expression of MDA5 and found that monocytic THP1 cells expressed MDA5 protein at baseline (Extended Data Fig. 1a). EMCV specifically activates MDA5 (refs. 7,44) and infects THP1 cells, evident from staining with the J2 monoclonal antibody that detects dsRNA (Extended Data Fig. 1b), a signature of viral replication39,45,46, and from accumulation of viral RNA (Extended Data Fig. 1c). Infection induced IFNB1 mRNA and IFN-stimulated genes (ISGs) (Extended Data Fig. 1d). Transfection of total cellular RNA extracted from EMCV-infected THP1 cells activated IFNB1 promoter-driven luciferase expression in HEK293 reporter cells47 in an MDA5-dependent manner (Extended Data Fig. 1e). Together, these data show that MDA5-stimulatory RNA was present in EMCV-infected THP1 cells. To obtain an in-depth view of RNAs binding MDA5 during viral infection, we employed iCLIP48. This technique allows deep sequencing of RNAs bound by a protein of interest, with resolution of the nucleotide site(s) where the protein binds, and has been successfully used for other dsRNA binding proteins including Dicer49 and DDX17 (ref. 50). 9/n So, Marcos tested three more viruses - TBEV ⬇️ & EMCV in collaboration with labs of Dan Ruzek, Martin Palus & and LCMV with @Ondrej Stepanek. Got basically nothing. Some evidence of processing into small RNAs, no antiviral effects. Removing innate immunity sensor PKR had no effect.
