Meet Flexify (github.com/Oshlack/flex...): our open-source R package that takes known fusion breakpoint seqs (from bulk RNA-seq or any other assay) and automatically designs custom capture probes for 10x Genomics Flex and Visium.

Bottom line: fusion status can now be a routine readout alongside gene expression in single-cell (and spatial) experiments — accessible to any lab already running 10x Flex. Flexify is free and open-source: github.com/Oshlack/flexify

Because Flexify-designed probes also work on Visium, this extends naturally to spatial transcriptomics — and the same framework can target any expressed structural variant that produces a novel junction e.g. indels, splice variants, etc., from any assay that resolves the junction sequence.

On the other hand I view his paper as creating added emphasis on machine learning without understanding how to "flexify" statistical models. His paper continued to foster the mistaken view that statistical models fail at pure prediction, and misled researchers about required sample sizes for ML.
