To identify ubiquitination-related molecules involved in TNF-induced cell death, we conducted a CRISPR–Cas9 screen in human colon cancer HT-29 cells using a single guide RNA (sgRNA) library targeting genes encoding ubiquitin E3 ligases, deubiquitinating enzymes (DUBs) and other ubiquitination-associated genes, with necroptosis as the readout. These cells were treated with a necroptosis-inducing drug cocktail consisting of TNF, a Smac mimetic (cIAP1/2 antagonist) compound and the pan-caspase inhibitor z-VAD (hereafter, TSZ), a combination widely used to activate TNF-induced necroptosis16. Surviving cells were collected following 24 h of treatment and sgRNAs were extracted for high-throughput sequencing and analysis (Extended Data Fig. 1a). The sgRNA targeting HERC4 was identified as the most enriched hit among E3 ligases and deubiquitinases (Fig. 1a and Extended Data Fig. 1b). To validate the function of HERC4 in necroptosis, we generated HERC4-knockout (KO) cell lines, including HT-29, human colon cancer LS 174T, human monocytic leukemia THP-1 and human T cell leukemia Jurkat cells. These HERC4-deficient cell lines exhibited significant resistance to necroptosis, evidenced by greatly increased cell survival (Fig. 1b and Extended Data Fig. 1c–f) and reduced propidium iodide (PI)-positive cells (Extended Data Fig. 1g).
