What can complete T2T genome assemblies reveal about the hidden architecture of our genomes?

Join us for a seminar by 𝐃𝐫 𝐊𝐚𝐭𝐞𝐫𝐲𝐧𝐚 𝐌𝐚𝐤𝐨𝐯𝐚, 𝐏𝐫𝐨𝐟𝐞𝐬𝐬𝐨𝐫 𝐚𝐭 𝐏𝐞𝐧𝐧 𝐒𝐭𝐚𝐭𝐞 𝐔𝐧𝐢𝐯𝐞𝐫𝐬𝐢𝐭𝐲, as she explores how non-B DNA structures influence genome function, evolution and disease.

Some mobile elements are still jumping!

New Mobile Element Insertions tracks show polymorphic Alu, L1 and SVA sites on hg38, hg19 and T2T-CHM13, from long reads, short-read cohorts and 32 published studies.

SETDB1 knockdown + long-read RNA-seq on a T2T mouse genome: young LTR retroelements (ERVK/ERV1) selectively wake up, while LINE/L1 follow a different epigenetic logic than HUSH/MORC2/DNMT silencing. @bkcenik.bsky.social @vram142.bsky.social doi.org/10.1073/pnas...

I can find two official animations, a2a_soc_foosballTable_T_highFive and t2t_friendly_T_highFive_succeed

My sims didn't do first one after playing foosball, and if I pose them it looks more like a fist bump anyway

What's the interaction for the other one? It says t2t, but I've seen non-teens do it

Very interesting review on variant calling from long-read data!

On a personal side, I am glad to be part of the cited authors describing the relevance of T2T-CHM13 for variant calling 🧬

Depends on what you mean by "high-quality"! Certainly T2T is not necessarily required (but they certainly give me more faith), Fig S1 shows inference on the high-coverage 1KGP samples aligned to the T2T HG002, though they look indistinguishable when aligned to GRCh38. In the original preprint we...

which we hope (a) increases confidence in the signal and (b) introduces to the community an appropriate and robust variant-calling pipeline for this sort of analysis on T2T data. 9/n

So glad to see this work published, especially since we preprinted it 2 years ago🥲. Then, the great-ape data we used was 10+ years out of date. We then made the decision to redo all analysis using the new and high-quality T2T data...8/n

Interviewer: Can you explain this gap in your CV?

Genomicist: I tried to save money by skipping HiC scaffolding, but T2T assemblies are really overrated for most use cases anyway
Interviewer: Can you explain this gap in your CV?

Scientist: I made it in TeX and can't figure out how to remove the gap but I also don't want to get yelled at if I post a question on stackexchange, so I have instead decided to appreciate the gap, which is still there
Interviewer: Can you explain this gap in your résumé?

The rapid radiation of cichlid fishes of Lake Malawi is also famous for their vibrant colors. But they also hide incredible beauty inside.
We uncovered a centromeric structure in cichlids, unreported in large eukaryotes, similar to regional centromeres of S. pombe. (1/5)🧵

Near-complete genomes for nine haplochromine cichlid fishes reveal a novel centromeric satellite structure organised around a pair of inverted elements - Chromosome Research
The haplochromine cichlid fishes of Lake Malawi form one of the most dramatic examples of recent rapid radiation in vertebrates. Here we describe nine new diploid telomere-to-telomere (T2T) genome seq...
