🧵🦠New paper out in mSystems! We mapped the pan-genome #T6SS effector arsenal of #Pantoea agglomerans. The surprise: its weapons live in dynamic genomic armories that mix antibacterial attack with anti-phage defense. 1/n

Pantoea agglomerans T6SS effectors reside in hotspots with combinatorial antibacterial and antiviral arsenals | mSystems

Mining the armories, we validated two new players: Pse15 (another #T6SS effector) and Juno (a widespread anti-phage defense family; aka VPA1262). “Genomic armories” appear to be a general feature of the bacterial accessory genome. 5/n
November 3, 2026 at 10:58 AM
Using proteomics + comparative genomics, we found the largest #T6SS effector arsenal tied to a single system to date: 23 effectors across 15 toxin families. Almost all are “orphans”, encoded outside the main T6SS cluster, scattered across the chromosome and megaplasmids. 2/n
November 3, 2026 at 10:58 AM
No effector is universal across P. agglomerans, and these orphans reside in variable genomic “hotspots” that cycle through diverse cargo between strains. Some hotspots carry 160+ distinct cargo versions; entire T6SS clusters or prophages can swap a single effector. 3/n
November 3, 2026 at 10:58 AM
The striking part: the hotspots are “genomic armories” co-locating offensive #T6SS effectors with defensive anti-phage systems. We found 155 validated and predicted defense systems in these regions. Offense and defense packed into the same loci, blurring the line between them.4/n

We observed that T6SS effectors tend to be longer, more hydrophilic, charged, and ordered, and to reside next to or fused to T6SS genes significantly more than non-T6Es. Common protein domains are depleted from effectors.
