Segmentation references likely differ across Stereo-seq, Xenium, CosMx, STARmap PLUS and MERFISH. Reporting downstream effects too, such as cell-type calls and marker purity, would help, since boundary overlap alone can rank methods differently.

xenium - n / in ancient Greece & Rome, a present given to a guest visiting from a foreign place / [origin] from Greek xenos (guest) / [note] hospitality was very important to the ancient Greeks — by offering xenia to their guests, people believed they were directly honoring the gods Zeus & Athena.

The open question: what keeps a cancer cell stuck in a given state?
We mapped mouse skin squamous cell carcinoma with single-cell + spatial transcriptomics (10x Xenium) to see which cells sit next to each EMT state. The pattern was striking.

Benchmarking segmentation methods for spatial transcriptomics
We evaluated 11 segmentation methods (Watershed, BIDCell, Cellpose, SCS, SAM, SAM2, mSAM, Baysor, CelloType, Swin-s and Mask R-CNN) across 15 spatial transcriptomics datasets generated using 5 different technologies: Stereo-seq, Xenium, CosMx, STARmap PLUS and MERFISH (Fig. 1a, Supplementary Table 1 and Methods). The datasets span two species (mouse and human), 12 tissue types (brain, breast, embryo, lung, pancreas, skin, colon, stomach, ovarian, kidney, prostate and utero) and a wide range of cell counts, from around 700 cells in an ovarian cancer dataset to large cohorts of more than 800,000 cells in a prostate cancer dataset. We selected this diversity to reflect the breadth of contemporary spatial transcriptomics applications and to challenge segmentation robustness under heterogeneous biological and technical conditions (Supplementary Fig. 1a,b). We also performed cross-technology benchmarking (Fig. 1b) to account for discrepancies between platforms. This design separated algorithm-specific effects from platform-dependent biases. We conducted all the analysis using a unified benchmarking pipeline (Fig. 1c) that applies standardized quality control (QC), patch-based processing and consistent preprocessing across methods to ensure fair and reproducible comparisons. During preprocessing, we established data subsetting criteria for each dataset and method based on technical limitations (Methods). For methods that explicitly integrate transcriptomic information into their...

Also, unlike mice, human SGCs express OPRK1. This has been reported before by the Iadarola Lab, which we were able to validate across a few different methods. It probably matters.

Human adult and pediatric multimodal transcriptomic atlas of progression from pressure-loaded to failing right ventricle
Right ventricular failure (RVF) independently predicts mortality in heart failure, yet its pathophysiology is poorly understood. Here we present a multi-modal atlas of human right ventricular pressure loading and failure, including bulk (n = 142), single-nucleus (n = 11) and Xenium spatial (n = 9) transcriptomics in adults, plus pediatric (n = 14) and mouse pulmonary artery banding cohorts. Subclustering resolved 34 cell subtypes across 12 lineages along a two-phase trajectory. Phase 1...

🥅 Project Goal
nf-core/spatialaxe is a bioinformatics best-practice processing and QC pipeline for Xenium (and soon Atera) data. The pipeline is under active development and changes may occur frequently. We want to solve existing issues including bugs, enhancements, and documentation.

Using Xenium spatial transcriptomics, we profiled 22 individual sections across two donors with each section separated by ~500um. This was a massive effort by @svitlanabach.bsky.social and team. I cannot stress enough how difficult interpretation of human neuroanatomy is.
