Note: take "expert" with a grain of salt. I have a degree, I'm not fully up-to-date with advances in bioinf.

BioInf & ME3 feel like low-hanging fruit at this point, they've been picked clean.

Mass Effect in particular is very "Look, even Travis has run out of insults for this debacle, it's time to move on." (unless we actually do get another one, THEN it's fair game again).

The per-cell Wilcoxon behind FindMarkers() calls 83% of tested genes significant. On a random donor split it still finds 86; pseudobulk finds 0. Aggregate per donor, then run DESeq2.

You Can Change Your Appetites Linear algebra, statistics, machine learning—these used to feel abstract to me. I had zero experience of bioinformatics when I was studying my PhD in a wet lab. I memorized formulas without truly understanding them. But over time, I found the right resources that made these concepts click, especially in the context of bioinformatics. I wrote a blog post: My opinionated selection of books/urls for bioinformatics/data science curriculum six years ago, and many links are broken.

But novel methods in bioinf and molbol are accelerating the rates at which potential treatments can be found. Clinical trials produce, at best, a delay of months-years, and at worst a bottleneck that throttles medical development, pressuring people to adopt less rigorous testing standards.

It is often thought that philosophy is objective, yet science is historically partly based in philosophy (logical & systems thinking).

For your own deep dive, I recommend: "Agency in evolution of biomolecular communication", Gustavo Caetano-Anollés (2023). Cheers!

Some cool news from the lab: Pascal just built a faster, more memory efficient htslib in pure Rust that passes the same test suite used for htslib itself! Give how fundamental htslib is to NGS applications, this could be hugely impactful. We'd love to get feedback and contributions! #rust #bioinf
I spent some time writing about a #rust library I've been working on: seqair, an alternative to (a subset of) htslib. This is a big one! So much potential API surface to cover and I better have a good reason for it! deterministic.space/seqair.html
Seqair, my Rust-native take on htslib
This post introduces seqair , a new Rust library for bioinformatics formats I’ve been working on. We’ll look in detail at one of my main design choices here, a columnar store for iterating BAM data, …
