Cellular replisomes are powered by flex-fuel motors for unwinding DNA
To better understand the molecular mechanisms of both replicative helicase loading and translocation in bacteria, we established a single molecule assay that monitors both events using E. coli DnaB and DnaC. We covalently attached a Cy5 fluorophore to the helicase through a surface-exposed point mutation, D290C, which does not affect helicase function (Supplementary Fig. 1A). A 48 knt ssDNA substrate was then generated by force stretching dsDNA lambda DNA tethered between two 4.3 µm beads (in a coupled optical trap/confocal fluorescence microscopy system, the LUMICKS C-trap) and used to capture individual helicases and image their behaviour over time (Fig. 1A, Supplementary Figs. 1B–E). DnaB loading was evidenced by the appearance of single, fluorescent foci between the beads, and was seen only when both nucleotide (ATP) and DnaC were present in the C-trap loading channel (Fig. 1B). Once loaded, helicases were seen to translocate in the reaction channel, moving smoothly over time with little discernable pausing (Fig. 1C, Supplementary Fig. 2A, Supplementary movie 1). All helicases loaded onto a given tether moved in a single direction (presumably 5′→3′, the established polarity for DnaB11), consistent with powered rather than diffusive movement.
