But… I am sure they used FunGuild and/or FungalTraits so magically the ‘relative’ nature disappears. That is how numbers work, right?

Once again - I beg microbial ecologists not to conflate 'absolute' abundance with 'relative' abundance. Just because the % of one group (from sequencing data) goes up, does not mean absolute abundances also go up. Exhibit A:
