To assess how frequently ecDNA is found outside primary nuclei and incorporated into extranuclear envelopes—which we refer to as MNs even though a subset might represent exclusomes17—we compared near-isogenic cancer cell lines carrying oncogene amplifications either on ecDNA or re-integrated as homogeneously staining regions (HSRs). (Fig. 1a and Supplementary Fig. 1). Even though additional genes are also co-amplified on the same amplicon27,28,29, we focused our analysis on the most prominent, tumor-relevant oncogenes, for which fluorescence in situ hybridization (FISH) probes are well validated and accessible. Across three such pairs, COLO 320DM/HSR (MYC), GBM39EC/HSR (EGFRvIII) and PC3DM/HSR (MYC), ecDNA+ cells displayed significantly higher frequencies of oncogene-positive MNs than their HSR counterparts (Fig. 1b). By contrast, the frequency of oncogene-negative MNs was similar, indicating that ecDNA mis-segregation, and not chromosomal instability, contributes to elevated MN frequency (Fig. 1b-c). Lamin B1 staining intensity was higher in oncogene-positive MNs than in oncogene-negative MNs in ecDNA+ cell lines, suggesting that oncogene-positive MNs have an intact inner nuclear membrane (Supplementary Fig. 2a–c).
