To predict individualized patient outcomes, we developed MANTIS, a neural network model that produces non-parametric survival probability curves over a 10-year period from diagnosis. In developing MANTIS, we sought to leverage the flexibility of neural networks to enable maximal use of available molecular and clinical follow-up data while mitigating overfitting. First, MANTIS uses genome-wide methylation beta-values (>350,000 array probes), in addition to inferred copy-number variation (CNV) profiles at the gene level32. Second, our model integrates long-term patient follow-up data (survival outcomes) that were recorded for the same patients. We developed a time-to-event framework, rather than a conventional binary classification approach, to better capture the time-varying impact of molecular and clinical features on survival (Fig. 1c). Specifically, we implemented multi-task logistic regression (MTLR), which predicts the probability of an event occurring within predefined time intervals (‘tasks’) simultaneously, allowing us to use information from censored observations and capture time-dependent effects of features (Extended Data Fig. 1a–c)33,34. Third, as a biologically guided dimensionality reduction, we introduced a hidden ‘gene layer’ in which each node (n = 16,067) corresponds to a single gene.
