I am a bit rusted on xray but, if you overfit a difference would be observed between Rfree and Rwork right? and this would mean artificially lower Rwork. so I dont get how overfitting would increase the R unless its the Rfree, which I think doesn't matter that much for deposition (?)

A person smarter than I am suggested this rule for stranded colo(u)rwork.
Line up your yarn skeins, take a pic on your phone, and run a B&W filter on the photo. If there is not distinct difference in the grey scale values of the color, there is a likelyhood it won't "read well" as a knit pattern. 🧦

That’s indeed the case, Rwork down, Rfree up. If your Rfree is going up you are overrefining your model and overfitting to data. Not what you want to do to produce a half realistic model

The MR solutions are always sky high TFZ and LLG so I don’t have a doubt that it’s correct. I haven’t looked after just rigid body though. Current symptoms are indeed very large rfree/rwork gaps right after MR. Omit maps look nice. I’m now trying to see if manual rebuilding will be a solution.

Since the differences between sites (beta diversity) is a key component of biodivesity there has been some interest in how to conserve this aspect. Ou rwork suggests traditional conservation focussed on rare species will work better than worrying about introductions to achieve this goal. 4/5

Couldn’t that just be that they are not close enough to the true structure, and are giving a poor MR solution, leading to poor behavior during refinement?

I doubt they are intrinsically overfitted to the data they haven’t seen. Do you see the same large Rwork/Rfree gap after only rigid body?
