You don't need to be a command-line expert. Through a browser-based remote desktop (Open OnDemand), users can run familiar tools like napari, CellProfiler and Fiji on cluster resources: more memory, cores and GPUs, same point-and-click. 3/9

Advancing morphological profiling with self-supervised learning through comparative insights into representation learning of cellular perturbations
We pretrained and benchmarked FMs for representation learning from multi-channel high-content images using the workflow summarized in Fig. 1. The models cover four SSL methods spanning three major learning mechanisms: masked-based generative (MAE, iTPN), contrastive-based (DINO) and hybrid (DINOv2). Unlike CellProfiler, our pipeline operates directly at the image level without requiring cell segmentation or feature engineering. The FMs were pretrained and benchmarked using a two-stage approach (Fig. 1). In the pretraining phase, all unannotated chemical perturbations from the JUMP–CP dataset were used for modeling optimization to learn general feature representations. In the evaluation phase, pretrained weights were frozen and used solely as feature extractors for two downstream tasks: zero-shot compound retrieval, where embeddings were directly used to assess reproducibility and biological relevance, and few-shot MoA classification, where a k-nearest neighbor (k-NN) classifier was trained on the extracted embeddings. Postprocessing strategies (sphering, plate-wise median absolute deviation (MAD) normalization and Harmony) were evaluated to mitigate batch effects and improve downstream performance (Methods). Postprocessing strategies for batch effect correction and improved SSL feature representation We conducted a detailed ablation of three postprocessing methods—sphering, MAD normalization and Harmony—examining their effects individually and in combination (Supplementary Fig. 1 and Methods). For SSL-derived features, postprocessing steps...

Tired of raw #HCS #microscopy exports (Tile000001.tif) breaking downstream pipelines? 🔬

I open-sourced #PlateArrangers: a tool that maps & renames 96-well plate image series to exact well, site, and channel coordinates. Non-destructive & #CellProfiler -ready.

1) CellProfiler is a full pipeline (segment -> engineered features -> extra post-processing), not a plug-and-play image encoder like DINOv2

Ep 38 - sorry for the delayed post! It's a shame to make you wait 4 days for this episode, because it's SUCH a fun one - @bethcimini.bsky.social and @erinweisbart.bsky.social show how to run a custom Cellpose model in CellProfiler, and our pro-tips for training across channels. It's like magic!

The second part focuses on the fact that these images contain much more than just cell counts. Using CellProfiler, we extract a broad set of morphological features (size, shape, texture, circularity, etc.).

#CellProfiler
question that I am struggling to look up on the forum:
Is there a module where I can make an image where each object is given the intensity of something I measured? (Like the 'number of neighbors' and 'percent touching' images, but e.g. cell area or whatever.)
