But these accounts can get confused if you don't keep straight whether we're talking about competition between alternate alleles of a single "gene" or supposed competition between separate gene loci across the genome

But that's very different from a more confused interpretation of competition between different genes (i.e., bits of DNA at different loci). There's no reason to think of genes in this sense competing with each other - they have to cooperate!

Puzek, Wratil, et al. show that the variation in vaccine-induced protection against COVID-19 links to three genomic loci, including the HLA. And even then, if a variant’s fitness depends on the genotype at other loci then even competition between variants is hard to boil down to a single “selfish” gene imo. I always liked the epistasis objection to the super reductive gene’s eye view
