I hope some light self-promotion is ok since you’re a follower: my employer (TileDB) makes a database product (TileDB) that is designed for exactly this, and has excellent support for both Python and R.
💯 we don't need more custom formats to deal with these data when they have already been standardized. TileDB is perfectly aligned with your observation. We're built on multi-dimensional arrays and use sparse and dense arrays to model complex bioinformatics data. More here: tiledb.com/blog/why-arr...

I also wonder about Zarr in relation to TileDB, which seems to already have stuff like IceChunk built in and the user expectation is you write to a consistent open source API in any language instead of the Python-first Zarr ecosystem. We built silvimetric.com on TileDB for this reason.
