If the shortcut is germline similarity, report each property's metric stratified by germline identity, with a plain germline-identity baseline. A model that does not beat that baseline in the low-identity stratum has not learned much biophysics. Cluster-based train/test splits would help too.

At this point, it seems a bit arrogant and unscientific to claim in a study that a patient showing signs of a specific illness known to be caused by both somatic & germline pathogenic mutations cannot have that illness because you couldn't identify said mutation based on your conservative database.
