Streamlining CRISPR workflows, from editing to analysis
CRISPR discovery and development processes involve two critical stages: gene editing followed by confirmation that the intended result has been achieved. Editing reagents must be introduced into precious, sensitive – often scarce – cells without compromising viability, a time-consuming and potentially error-prone process when performed manually. The subsequent analysis to confirm that editing has been successful often relies on lengthy, complex sequencing-based workflows that can take days, or even weeks, delaying future experiments. However, automation can be used to increase the speed and reproducibility of CRISPR editing workflows. We have collaborated with biotech companies DropGenie and QUiCKR, using INTEGRA liquid handling solutions to automate low input electroporation and rapid edit quantification, respectively, enabling laboratories to benefit from streamlined CRISPR processes, from primary cell engineering to data-driven optimization. Combining miniaturization and automation Miniaturization and automation offer advantages to CRISPR researchers. Miniaturization allows laboratories to perform many more experiments with a lot less starting material, while automation allows the workflow to be performed faster and at a lower cost, improving throughput and repeatability, and simultaneously removing the possibility of human errors. Nur77 agonism invigorates Natural Killer cell immunity against hepatocellular carcinoma | Nature Communications
Despite promising development as emerging “off-the-shelf” therapeutics against cancer, natural killer (NK) cells still faced considerable challenges in the solid tumor microenvironment (TME), including poor penetrance and immuno-suppression. Here, we employ spatial and single-cell transcriptomics to reveal a role for Nur77 in NK cell-mediated immunity against hepatocellular carcinoma (HCC). Orthogonal analysis of human and mouse HCC tumors indicate that the expression of NR4A1, encoding Nur77, is associated with NK cell proliferation, activation of the immunostimulatory AP-1 gene regulons, and better disease-free survival in HCC. Conditional ablation of Nr4a1 in NK cells perturbs their homeostasis and accelerates tumor progression in multiple tumor models. Conversely, the agonistic activation of Nur77 in NK cells ex-vivo or in-vivo enhances their anti-tumor functions. Cell atlas of the developing human meninges reveals a dura-like nature of meningiomas
For scRNA-seq, we collected 16 human meninges samples from 13 donors across PCW 5–13. We collected the whole meninges that peeled off the brain (Extended Data Fig. 1a,b). A total of 156,726 high-quality cells were used for further analysis (Fig. 1a), and the mean unique molecular identifiers (UMIs) per sample were 8,842. As expected, anucleated erythropoietic cells showed the lowest gene and UMI counts (Extended Data Fig. 1c); excluding those cells, the mean UMI count was 10,249 (Supplementary Table 1). An analysis of the distribution of maternal and paternal SNP alleles21 (Methods) indicated that all cells were fetal except some erythrocytes (Extended Data Fig. 1d). We found that the data were well integrated across samples even in the absence of batch correction, which we therefore omitted to avoid suppressing true biological variation (Extended Data Fig. 1e,f). We generated a total of 245 clusters, annotated to four levels of detail: cell type (n = 115), subclass (n = 105), class (n = 45) and superclass (n = 8).
