The Marshals have a fleet of 737s too, JPATS (the A stands for Alien), which would seem like a good choice for this kind of mission. Using C-17s feels a little overboard and perhaps was interpreted as a threat. Maybe they use C-17s all the time, I doubt it.

Not likely. JPATS primarily uses buses, cars, and vans, and very rarely uses Amtrak. Alas, Terre Haute is not an Amtrak served community.

It’s possible that these are both JPATs rather than JCETs, but I suspect JCETs, since having it be an exchange training that nominally is for the benefit of the US SOF team would be much more palatable politically in Mexico than a partner-capacity-building JPAT.

This has actually happened a number of times with CA magistrates dealing with defendants removal to other jurisdictions on marijuana charges. Some Bay area magistrates wanted to order an out of custody move, Art III judges in Louisiana, the Carolinas etc want the defendant on JPATS diesel therapy.
