A deviation away from my usual lightsheet imaging, this work uses spatial transcriptomic data to map thousands of cells inside lymph nodes, revealing how different immune cells organise themselves into distinct cellular ‘suburbs’.

Today I want to highlight a study from Elvan Böke lab at CRG in Barcelona as a perfect example why it makes sense to use tissue clearing and lightsheet microscopy.
October 20, 2026 at 10:09 AM
Today I want to highlight other typical lightsheet microscopy use – in toto embryo imaging with laser ablation. In a recent Biophysical J paper Timo Betz and co. from Uni of Göttingen studied how robust zebrafish gastrulation is to mechanical perturbation by laser ablation. Tl;DR: very robust.

The team at Bruker Luxendo are experts in combining lightsheet and photomanipulation, with a lot of such microscopes already installed. As another great example, I recommend the series of publications from Matteo Rauzi lab.

paper: www.cell.com/biophysj/ful...
If you need to image a full volume of a quite large spherical embryo every 3 minutes for multiple hours, while performing laser ablation in between, you need a lightsheet microscope.

If you want to quantify the number and distribution of structures in your tissue in an unibased way, there is no other way than lightsheet. Here, the oocytes in mouse ovaries were counted in 3D over the animal's life span with obvious implications for infertility research in aging women.
October 20, 2026 at 10:09 AM
The 3D lightsheet approach is not only more precise but also faster than doing traditional histology on sections. It goes without saying that this approach only works if good data handling and automated image analysis pipeline follows image acquisition.

Three-dimensional mapping of intact ovaries reveals the aging dynamics of the ovarian reserve - Nature Aging
The spatiotemporal dynamics of the depletion of the ovarian reserve remain incompletely understood. Combining whole-ovary imaging, AI and modeling, the authors mapped over 85,000 mouse oocytes and fou...

We also used a Lattice Lightsheet microscope to perform high-temporal resolution live imaging of cultured cells. This set up allowed us to catch a dividing cell in the act. Our favorite is an example showing the microtubule dynamics during the first division of a regenerating protoplast. (8/n)
