Finally got some time to properly test #RELION5 complete pipeline, starting from raw frames to STA. 22 tilt-series (from EMPIAR-11830), picking done with pytom, 14600 final particles, FSC 4.1-ish on the LSU (Nyquist bin1 3.8). Ofc it's a ribosome 😅 but now I can try with smthng more chlengin

Now on @biorxivpreprint.bsky.social: Dari Kimanius' paper on #Blush regularisation, a machine-learning based prior in #RELION5 trained on EMDB #cryoEM half-maps, which he uses to solve a #cryoEM data set of a 40 kDa protein:RNA complex that was previously intractable!

The #OpenSoftwareAcceleratesScience code can already be downloaded from the link below. However, it may be worth waiting another week or so, when we release #RELION5 for easier installation and full integration in its GUI.

I also feel it’s easier to have misalignment 3d refinement in relion5 than relion4 when dealing with particles restrained by other densities like membrane attached proteins. Although I have not tried 3d particles yet

Yes indeed! This is the only time i went "out" of RELION for this test. pytom-match-pick has been working very well for my targets, and directly outputs RELION5 compatible coordinate files.

So, for my test case the pseudosubtomos (3D option in Relion5) already provided a better map than the 2D stacks but still not as detailed and complete as warp 3D subtomos in Relion3.

Do you mean 3D as in Warp-exported 3D subvolumes+CTF (i.e. Relion3 format) or pseudo-subtomograms as in Relion4 --tomo? AFAIK the latter is supported in Relion5 but not the former, as @jpkreysing.bsky.social said

Blush is a denoising neural network that is trained on many EMDB #cryoEM half-maps using a noise2noise framework. It replaces the Fourier-based (smoothness) prior inside the iterative RELION refinement. That @biorxivpreprint.bsky.social will be next, as also Blush will be part of #RELION5.

Does anybody have a working protocol for a pipeline including aretomo3 to pytom-tm to warptools for #STA? I would ideally like to use M for the final refinements instead of being confined to relion5. Any suggestions/resources would be welcome! #teamtomo #cryoet #cryoem

No worries. You could try 3D classification to select a more homogeneous subset of particles. But, as the spike is rather floppy, this may be difficult. Soon, we will release Dynamight, a new tool in #RELION5 by Johannes Schwab that models protein "Dyna"mics, which "might" help. 😜

Confirmed by gold-standard FSC of course :)
pytom-match-pick does not use projections unlike RELION5 and I suppose there is also quite the difference from the previous pseudo-subtomos

I currently still use 3D warp subtomos in Relion3 because either version of 2D input data (pseudosubtomos or 2D stacks) give considerably worse results in Relion5 (tested for small particles).

Can you use 3D subtomos in Relion5? I recall a message from Sjors at some point that this is no longer supported which matches my experience (from maybe 6 months ago).

To get a high-resolution reconstruction, we tried a lot of things, but the map quality was never all that great. Until BLUSH regularisation in RELION5 came along and provided us with an isotropic map into which we were able to properly refine a model that also agreed with AlphaFold predictions.
