This has been an intense, crazy week. My plasmid competition paper is finally out and we have a new preprint on Bioarxiv! Plus I'm leaving the US after 10 years here. See you soon America! Hello Zurich!!!
Hot off the press! Our latest paper led by @fernpizza.bsky.social, understanding how plasmids evolve inside cells. These small, self-replicating DNA circles live inside bacteria and carry antibiotic resistance genes, but also compete with one another to replicate. 1/

Intracellular competition shapes plasmid population dynamics
From populations of multicellular organisms to selfish genetic elements, conflicts between levels of biological organization are central to evolution. Plasmids are extrachromosomal, self-replicating g...

If you feel sluggish and unproductive, just remember that hot spring archaea need decades to make a single copy of themselves.

Researchers should consider publishing them all, now, on bioarxiv or elsewhere, or send to others to do so. Journals where they are submitted should do same&label them as published in defiance of US anti-science agenda. This is active suppression of research OUR FUCKING TAX $$& PAID FOR. PUBLISH IT.
BREAKING NEWS: CDC orders mass retraction and revision of submitted research across all science and medicine journals. Banned terms must be scrubbed.

Goes beyond MMWR +other CDC pubs. Applies to research already submitted to top medical journals.

Take a look.

I am REALLY excited to share this manuscript from my group now on bioarxiv. Here we used the OAA lectin scaffold to ask can lectins be evolved to have specific interactions for defined glycan structures . www.biorxiv.org/content/10.6...

Finally my PhD work is out in bioarxiv! We identified a transient fluidization in the basal region of human neuroepithelia, which may contribute to the early human-specific brain expansion! It highlights tissue fluidity as a previously underappreciated dimension of evolutionary neurobiology.
New preprint from the lab! We discovered a transient fluidization in the basal region of human forebrains by tracking microdroplets in cerebral organoids. This “basal fluidization”, absent in gorilla and mouse, may contribute to greater surface expansion in human forebrains

Wow, the authors have complained that I posted a review of their manuscript, which they posted on Bioarxiv, online. I've been told to delete it by ZJLS. Nope. If you don't want people to review your work, don't put it on a preprint server.
The preprint was originally submitted as a paper to ZJLS. I was asked to review it. The paragraph directly criticising Cary & I wasn't in it at that time, but otherwise it appears essentially the same. You can read my review here: naturalhistorymuseum-my.sharepoint.com/:w:/g/person...

#politics - hey this post is good. i see friends sharing a *BioArxiv preprint* around as evidence of the devastating impact of LLMs for studying. This isn't peer reviewed yet. We'd need a LOT more evidence than this paper to prove this. actually please read the paper before u share
1) This is a preprint on arxiv, not a peer reviewed study
2) It is also not a study on the effects of long term use of LLM (nor is it claiming to be so)
1/2 Most of the time, the use of over the top words like "terrifying" just makes the author look like a crank, but in this case, it could very well be justified. Memory of what was written was virtually nonexistent and brain connectivity collapsed by 47%. Read the thread.

I just presented my work at the @keystonesymposia.bsky.social Single Cell Biology-where we tracked how human T cells evolve across time and space during #GVHD. And it changes everything.
💡 It’s not just infiltration—T cells adapt and shift phenotype as they migrate through tissue.

I'm still building a document linking all the classical color gene mutations to specific anthocyanin pathway enzymes and genome locations, so it'll be a spell yet before I can share.

I've been writing it up as a blog post, but maybe it'll end up as a review article on bioarxiv.

I scraped unpublished manuscripts from bioarxiv and injected half of them with a hidden prompt.

I then asked three LLMs to review the paper - in half cases I told the LLM to check for prompt injections.

📈 Prompt injections lead to more recommendations
📉 Prompt checks eliminated this effect

Would you like to volunteer as a moderator? We could use your help against the flood of AI garbage. Moderation isn't peer review. We moderate 30+ papers a day. I don't know how bioarxiv runs. But it takes human labor to fight back.

Hey academics, what is happening with the preprint sites? 🧪 help..

@bioarxiv : reject (no biological data, no surprise)
@arxiv_bio: 3 weeks turnaround!
OSF preprint: 1 week, no approval yet 😮 - do they need help?

I'm looking to submit to arXiv and I need someone to endorse me.

Its to submit a review. BioArxiv don't do these, and I'm not happy with the pick up on PsychArxiv, so I thought I'd try the main arXiv

Anyone registered with them that can help endorse me?

I would always prefer bioArxiv, the ability to read a html-Version is a massive plus. In particular on small screens. Looking at a pdf from PsyArXiv on a mobile is no fun

I don't appear able to comment on the Bioarxiv MS (maybe they locked it.. can you do that??) so that's why I'm posting it here.

Have been quoting this paper in many interactions with genomics fellows since its bioarxiv days... Especially for citing those tangential differences in protein and mRNA at a single cell level..

Low success rate is also the case for lots of science applications. You see lots of headlines like "AI discovers thousands of vaccines", but in reality, a tiny fraction are even synthesizable. Thankfully, there isn't anyone to "spam" with those results, except maybe bioarxiv.
