🧬🌱 Synthetic pyrenoids show EPYC1-Rubisco condensates enhance carboxylation through partitioning, not enzyme modification. EPYC1 evolution appears shaped by this function.

Synthetic pyrenoids are fascinating — recreating algae's CO2-concentrating organelle from scratch. The EPYC1 phase-separation scaffold is the key: it self-assembles Rubisco into a dense microcompartment. Could be huge for engineering C3 crops with C4-level efficiency. 🌱⚛️

🧬 What if we could rebuild nature's CO2-concentrating machinery from scratch?
In my research in the Erb Lab, just published in Nature Plants, we reconstructed synthetic pyrenoids to understand how algae concentrate CO₂ for photosynthesis. 🔗 www.nature.com/articles/s41...

⚡ Here's the key insight:
The synthetic pyrenoids enhance carbon fixation primarily by enhancing carboxylation rate.
The mechanism? Mass action kinetics through substrate partitioning-not structural changes to the enzyme.

🕰️ Using ancestral sequence reconstruction, they "resurrected" ancient EPYC1 proteins from millions of years ago.
Surprise: even ancestral EPYC1s could form functional condensates!
This suggests pyrenoid-like structures provided evolutionary advantages long before modern complex pyrenoids existed.

🔬 We took a bottom-up approach: • We fused EPYC1 proteins (the key pyrenoid component) to a simple bacterial Rubisco • We tested many different intrinsically disordered proteins • Only EPYC1 and its homologues triggered phase separation
Result: "synthetic pyrenoids" formed spontaneously!

Bottom-up reconstruction of synthetic pyrenoids provides insights into the mechanisms and evolution of carbon concentration by EPYC1 proteins

Cool paper! Title says 'carbon concentrating' but I would emphasise 'CO2' or 'inorganic carbon' concentrating. The abstract seems ambivalent but I say 'CO2'.

Bottom-up reconstruction of synthetic pyrenoids provides insights into the mechanisms and evolution of carbon concentration by EPYC1 proteins
We first screened the capability of diverse IDPs for liquid–liquid phase separation (LLPS) of Rubisco. To that end, we selected the well-studied form II Rubisco from Rhodospirillum rubrum (CbbM) as a target. CbbM is a simple bacterial Rubisco that consists only of a large subunit, which exists as a homodimer and can be produced soluble at high protein concentrations. Although CbbM did not co-evolve with EPYC1CR (or any other IDP), we reasoned that the enzyme provides a robust platform to study the effects of IDP fusions on Rubisco-based CO2 fixation. Using CbbM as a target, we fused a library of IDPs3,9,29,30,31,32,33,34,35,36 to the protein’s carboxy terminus and to its C and amino termini (Fig. 2a,b and Supplementary Table 1). This library contained EPYC1 from C. reinhardtii (EPYC1CR), as well as nine other IDPs that had previously shown condensate formation as individual proteins or when fused to other target enzymes. When tested between concentrations of 1 and 20 µM, only EPYC1CR initiated functional and stable condensates with its non-natural target CbbM (Fig. 2b and Supplementary Figs. 1 and 2). All other IDPs—except for a few IDPs that aggregated—showed no phase-separating effect on CbbM (Supplementary Figs. 2 and 3) but seemed also...

Pyrenoids are a great solution to the fact that RuBisCo sucks (e.g. pumping bicarbonate is cheaper than building malate, & not as leakage-prone), but RuBisCo still sucks.
