Okay so I definitely need a CRISPR system and the only real path forward is the OpenCrispr protein. A friend donated a human optimized plasmid, so first is retooling for plants. If anyone wants access to it early, help me pay for the synthesis. DM's open. 💚

Stole a few mins to prep these cultures for miniprep tomorrow. Another attempt at the vibrio tfoX expression circuit, an OpenCRISPR cas9 expression plasmid, and pOpenTaq Taq Polymerase expression plasmid. Gonna offer latter two in my shop :)

*Ahem*: plant molecular farmer here…just about everything we express in plants is human codon-optimised, and preferably up to 60% G+C - because it just WORKS! So a human-optimised OpenCrispr should be fine in N benth!!

I admit I only skimmed the Profluent OpenCRISPR paper, but I wanted to see how unique the Gen AI sequence composition is. Surprisingly to me, I can recreate 98% of the sequence (all but 24 amino acids) with 3 Streptococcus sequences. gistpreview.github.io?f6684bb2fefa...

We note the 86% identity to S. cristatus Cas9 in the paper, but importantly found that OpenCRISPR-1 was <80% identity to anything in our database of patented sequences.

One edge case I like is openCRISPR which IIRC had a sequence that was almost entirely mixed and matched from 2 or 3 extant sequences. But since it was not done deliberately (ProGen designed it), I still think it qualifies as de novo design

Completely agree. My theory is that mean-pooling performance is overstated bc these benchmark sets comprise of sequences w same length; signal from important residues gets equally diluted by mean-pooling. My guess is mean-pooling performs worse in variable-length cases such as the OpenCRISPR library

Hey, happy to provide more info here! We did find other generated sequences with activity further from naturals (including S. cristatus), but for OpenCRISPR-1 we wanted a sequence that’d be viable as a drop-in for SpCas9 (high activity, NGG PAM), which ended up bringing us closer to a few naturals.
