Maybe this is telling on myself, but LLM written code is constantly checking if files or variables exist, writing intricate fallback plans, etc. Maybe marginally useful in the dataprep phase, but annoying af in analysis step.

I just need analysis code that runs so @lars.vilhuber.com will okay it

After quality checks and adapter trimming, alignment using HISAT2 against S. Pneumonia D39 showed an average of 95% mapping rate across the 6 runs chosen for the project! 🏹

I will proceed to sort the BAMs and assign those reads to genes. 🧬

There's a dataprep and an analysis branch. Each table or figure is mostly it's own r file. Try to do next to no datawork in the analysis files, just read and analyze. Some boilerplate code (my custom ggplot theme, my method of getting reg tables out for latex) are sourced only when needed.
