Finding marker genes between clusters? Easy – Wilcoxon works.
Finding DE genes between conditions? That’s the hard part.
For years, scRNA-seq tools were too noisy, and pseudobulk missed real biology.

With scRNAseq though is that there's a lot of somewhat arbitrary hyper parameter tuning that could be the exact kind of thing where Claude might make a different decision than me without me realizing.

This one's for the #scRNAseq lovers (or haters) everywhere @ozsinglecell.bsky.social @abacbs.bsky.social! The order of QC really matters, and most of us have been doing it wrong!!! 😱

Wonderful work by our PhD student @michellemeier.bsky.social in the @aliciao.bsky.social lab!
Equally happy and terrified to share my first preprint of my PhD!

Turns out the order of your scRNA-seq QC pipeline matters more than we thought: removing ambient RNA before doublet detection can reduce doublet detection performance!

🧬 "The UMAP looks mixed" is not proof that integration worked.

Measure it: 𝗶𝗟𝗜𝗦𝗜 for batch mixing, 𝗰𝗟𝗜𝗦𝗜 for cell-type separation, 𝘀𝗶𝗹𝗵𝗼𝘂𝗲𝘁𝘁𝗲 for cluster quality.

Compute them on PCA/Harmony, not UMAP.

1. We found that differential growth that drives upward leaf movement seems powered by regulation in the abaxial petiole cortex cells. We were able to distinguish these in the scRNAseq data using bulk RNAseq markers from longitudinally dissected petioles, done by @lisaoskam.bsky.social

Hmmm... The only ones I can think of from the #zebrafish world are Farrell & Wagner scRNAseq, Driever & CNV Zebrafish Issue, and Navajas-Acedo & Kucenas Rohon Beard Neurons. The second example has a ~450 citation disparity while the third is still really early to tell. Are people not citing both?

The are a LOT of neuronal subtypes. Based on scRNAseq there are >125 neuronal subtypes in the mouse retina alone. We know quite a bit about how different classes of neurons are generated, but less about how specific subtypes are made and even less about how subtype identity is maintained.
