Probe-based identification of metal-binding sites using deep learning representations | Nature Communications
Metalloproteins are essential to many cellular processes. They use metal ions as cofactors to catalyze reactions, stabilize protein structures, and mediate electron transfer. Identifying their metal-binding sites remains difficult because of the complexity of protein environments and the promiscuous binding of metal ions, and existing computational methods are limited by accuracy and data scarcity. Here we introduce PRIME, a hybrid deep learning framework that combines evolutionary and structural signals to predict metal-binding sites accurately and efficiently. PRIME employs protein language models and pre-trained structure models to extract information from protein sequences and structures, together with a probe generation algorithm that bridges sequence- and structure-based predictions by scanning candidate sites. Select microbial metabolites promote tau aggregation in a murine tauopathy model | Nature Communications
The gut microbiome is emerging as a modifier of risk for neurodegenerative diseases, but underlying mechanisms remain poorly understood. Here, we show that the hTau.P301S mouse model for progressive tauopathy develops alterations in the composition and function of the gut microbiome that are not recapitulated in amyloid-based 5xFAD or 3xTg models for Alzheimer’s disease. Disrupting the gut microbiome via chronic antibiotic treatment exacerbates cognitive deficits and tau pathology in hTau.P301S mice, demonstrating a causal influence of the microbiome on tau-driven disease progression. This corresponds with widespread alterations in microbiome-dependent metabolites in the sera and brains of hTau.P301S mice, including subsets that correlate with the severity of tau pathology. By screening against tau biosensor cells, we identify select microbial metabolites—trimethylamine-N-oxide, 3-indoxyl sulfate, phenol sulfate, thymidine, and 2’deoxyuridine—that promote tau seeding and aggregation. Urine cell-free RNA for bladder cancer detection and treatment response prediction
In contrast to RNA from cellular urinary sediments, cfRNA from urinary supernatants is highly fragmented (Extended Data Fig. 1a), suggesting that a sequencing approach optimized for short RNA fragments would be required. We therefore adapted RARE-Seq8, a hybrid capture-based sequencing approach for plasma cfRNA, to analyze urine cfRNA. We compared three extraction strategies and found that a silica column-based approach yielded the highest RNA concentrations (Extended Data Fig. 1b). Urine specific gravity was significantly correlated with RNA yield (R = 0.5, P = 0.0004; Extended Data Fig. 1c), but did not impact gene expression profiles (Extended Data Fig. 1d). RNA yield was inversely associated with urine pH, consistent with lower RNA stability under alkaline conditions (P = 0.002; Extended Data Fig. 1e) but unaffected by storage time at −80 °C (R = −0.0075, P = 0.85; Extended Data Fig. 1f). Two preservative strategies (ethylenediaminetetraacetic acid or a commercial preservative solution) yielded similar RNA concentrations, fragment sizes and gene expression profiles (P = 0.66; Extended Data Fig. 1g,h and Supplementary Table 1).
