Doesn’t look like Olink and Somascan correlate well at all.
We’ve found Olink & Alamar to correlate quite well (~60%) overall. Maybe unsurprising, since both are antibody-based.

Lack of correlation b/w SomaScan & others might reveal interesting facets of the aptamer tech (protein folding, PTMs, etc) but 100% agree that infighting is bad for the field.

We had in the submission tool Affinity Proteomics, but it looks like the term is confusing for @pride-ebi.bsky.social users because they understand Affinity as Affinity purification. A new release of the tool is coming to make clear what we are talking about: Olink/SomaScan Proteomics Submissions

Somascan uses synthetic DNA probes as molecular detectors, this method can precisely measure over 10,000 proteins simultaneously in blood plasma. This technique is very sensitive to changes in protein expression between timepoints that may be driving improvements in symptoms.

(1/2) After searching 10 years for ANY evidence that SomaScan can provide ANY useful protein measurement data, my reanalysis of the data from this study found (TWO!) proteins quantified by aptamers that can be supported by real methods. this is still the dumbest f'ing way to "measure" a protein,

The generous opinion would be that it’s all in the follow-up. Sure, go run a giant somascan or olink, but hot damn you better validate the hell out of whatever 45 protein panel you discover that diagnoses Alzheimer’s disease.

My view is that there are regulatory explanations for the missing correlation between RNA and protein. That shouldn't be the case for the proteomics made by Olink and SomaScan.

ProtPipe2: Multi-Platform Downstream Proteomics Analysis Tool
Proteomics studies increasingly use different technologies, including mass spectrometry, the antibody-based Olink platform, and the aptamer-based SomaScan platform. However, downstream analysis often depends on platform-specific scripts or point-and-click tools, limits flexibility and makes analyses difficult to reuse across platforms. We developed ProtPipe2, a downstream proteomics analysis framework for mass spectrometry, Olink, and SomaScan data that is available as both an R package and an interactive web application. ProtPipe2 supports quality control, preprocessing, imputation, batch correction, statistical analysis, visualization, pathway analysis, and result export. ProtPipe2 expands the original Protpipe workflow to additional proteomics platforms and provides reusable R functions for imputation, batch correction, and other downstream analyses. Its redesigned web application provides user-controlled methods and parameters through the same R-based workflow. Case studies across mass spectrometry, Olink, and SomaScan datasets demonstrated a consistent downstream analysis workflow across platforms. By supporting three proteomics platforms through both graphical and scripted workflows, ProtPipe2 makes downstream analysis easier to perform, repeat, and review.
