New preprint from the lab. We tried to capture phage infection using scRNAseq. With admittedly mixed results. Importantly our reads weren’t random and we see predicted biological patterns. Phage gene expression along the genome for one 1/3
Robust Inference of Phage-Host Infection Dynamics from Sparse Single-Cell Transcriptomics Profiles in Pseudomonas aeruginosa
Phage therapy is providing a benefit to a limited number of people. To date those who have received phage therapy typically have done so via an IND expanded access mechanism, colloquially referred to ...

What is it about the trained NAMs that is so protective? Enter an incredible team of @nyumedpostdocs.bsky.social bioinformaticians who helped us find what was different in trained NAMs - transcriptionally. Thankful for the diligence of Chai and Reza w/ the bulk and scRNAseq analyses. [10/n]

@emmamariebriggs.bsky.social and I paired up for a scRNAseq exp eons ago to look at cell cycle regulated genes in Leish... The analysis evolved over time, incorporated other datasets in the lab, and looked for life cycle forms in vitro. We now bring you what we found! www.biorxiv.org/content/10.6...
Single-cell transcriptomics reveals life cycle and cell cycle gene expression dynamics during in vitro growth of two Leishmania species
Leishmania species are transmitted between mammals by sand flies, within which they undergo a complex developmental programme involving transitions between replicative and non-replicative life cycle f...

Using #stickleback (several different tissues) we use single cell RNAseq #scRNAseq to define genes that distinguish particular cell types. We merge this with population genetic data on among-lake variation, and phylogenetic data on among-species divergence...

Ooh and addendum: in sections, we can see labelling of notochord. It’s not in the manuscript (out of scope), and we couldn’t identify them in the scRNAseq (too few cells?) but it seems ExC injection can even access notochord, though maybe not 100%. We did not try to optimize this further for now.

Seems to be a human compulsion to gravitate towards a simple solution to everything. Seen it in finance when people believed that complex instruments had removed all risk from investing. See it often in science when X will solve everything (Transcriptomics, scRNAseq, bespoke resistance, etc)
